Fsx Aircraft Auto Installer
I too have both FS9 and FSX, though currently my new FS9 install is still without any 3rd party AI traffic.
Having said that, I have in the past extensively used the WOAI installer and packages for FS9 and again for FSX. Never had any problems.
I think WOAI had to update the installer for FSX in the past. Make sure you are using the latest version, it WILL handle both, FSX and FS9.

I just extracted a WOAI package manually to see what's inside the .zip file -- a ReadMe and an .ENC file. Obviously moving the .ENC file manually into the Airplanes folder won't do anything, at least not create an .AIR file. I doubt that it will create anything else e.g. model- sound- texture folders and aircraft.cfg file.
In conclusion there is really no difference whether you install those packages into FS9 or FSX by way of the installer (with the exception of the target directory of course). I can only guess that you are now using Vista which may or may not require EXTRA coaxing.
Revisiting the Installer Documentation I found the following:
Extract package or Manual Install:
If you want to do a manual install just check the check box and select the output directory. The manual installation is nothing more then an extraction of all the files to a user defined directory.
..A manual install will only extract the contents of the WOAI package to the selected directory. You have to do the install in FS manually.
In this mode also multi select of packages will work.
Also the installer will not add this airline to the list of installed airlines and no uninstall is possible.
I gather you might have tried this method, I never have because of this 'no uninstall' warning. Sorry can't help you. If you figure it out, please share the solution with us.

I'm chosing a typical problem free aircraft made for FSX. The Cessna L19 Bird Dog by Massimo Taccoli available here. 1. Download the aircraft into a folder on your PC. Create a folder specifically for FS Downloads. This keeps things neat and easy to clean up. I've called mine 'FSDownloads' 2. Right Click File & Extract to the same folder 3. You will now have a folder with the relevant files inside. | ||||
4. Open & size 2 folders on your screen. FSX (By default this will be in C:Program FilesMicrosoft GamesMicrosoft Flight Simulator X and the download folder (FSDownloads). Using Windows Explorer (Right click folder - Explore) . 5. Select the correct aircraft folder - containing 4 subfolders Model/Panel/Sound/Texture(s) 6. Further Considerations: Gauges: If you have a Gauges folder, place the contents, i.e. the gauges (Not the folder itself) into the main Gauges folder in FSX (Or into the Panel folder of the relevant aircraft. Some Gauges from FS2004 & earlier aircraftare incompatible with FSX. Generally Allow the gauges where prompted. If they are totally incompatible you will get a message to tell you this and you may have a panel with missing or no Gauges. Effects: The same as Gauges. Place Effects in the main Effects folder in FSX Self Extracting Files: It is a good rule to extract these into a Temp folder. This way you will be able to ensure that all files will be installed correctly.
